Di ritorno da un conbini lo studente Subaru Natsuki si ritrova catapultato in un altro mondo. Nel mezzo dello shock di ritrovarsi da solo in un mondo sconosciuto viene pure attaccato, ma una misteriosa ragazza dai capelli d'argento e un gatto fatato lo salvano. Subaru cerca di collaborare con la ragazza per ricambiare il favore quando vengono attaccati di nuovo e uccisi. Subaru si risveglia nello stesso posto in cui si è ritrovato in questo nuovo mondo per la prima volta e lì capisce di possedere l'abilità di "ritornare indietro attraverso la morte", ovvero di riavvolgere il tempo quando muore. E ora il suo scopo è di salvare la misteriosa ragazza dal tragico destino!

In seguito all'incidente di Heath Oslo, l'esistenza dell'organizzazione antiterrorismo giapponese-americana CIRS è diventata una questione di dominio pubblico. Il CIRS è stato ricostruito da zero e le sue funzioni più segrete sono state affidate a una nuova agenzia: SORD (Social Ops, Research & Development). L'obiettivo di SORD è formare una nuova generazione di agenti per difendere il paese da minacce future. A tal fine, l'organizzazione ha istituito una serie di scuole su e giù per il paese. L'Accademia Mihama, più o meno lasciata a marcire dopo la sua brusca chiusura, ha ricevuto un nuovo scopo come una di queste "scuole di formazione specialistica". Ora affida alle ragazze disadattate che lo frequentano armi e munizioni cariche. Non importa quanto la vita li macini, quale futuro attende queste ragazze, che hanno scelto loro stesse la via della pistola?
